|It is the duty of Catholic parents to have their children Baptized into the Church. In cases where only one parent is Catholic, the child is still supposed to be Baptized a Catholic.
Perhaps you want your's should have discussed this possibility BEFORE having sex?
While the Church does consider your son "born in sin", the sin does not belong to the child. It belongs to the parents. The Church will still be willing to Baptize the child even if born out of wedlock. After all, it's not the child's fault he/she is born to unwed parents.
It's unfortunate that the father of the child does not go to Church. If he intends to have the child Baptized Catholic, I'm sure the priest is going to want to question the father on this.
Let me ask you this - As an aitheist, what do you care if your son is Baptized or not? If you do not believe in this stuff anyway, what difference does it really make whether or not your child receives Baptism?

Baptism can be performed by any practising Catholic, it doesn't need a priest or an elaborate ceremony. The child's father could already have baptised the child. What does it matter? You are an atheist and don't believe in such things. It will not harm the child and now that the Inquisition doesn't do that sort of thing any more, there is no danger of a baptism reflecting on the child later.
Let it go. Bring the child up as you wish and let him choose his religion, if he wants one, when he is old enough to make such a decision. His baptism will mean nothing except to the father.

A Catholic that do not married in the Church has sinned! Fornication is a sin. For not baptising the child is a sin. For not going to a Catholic church is a sin!

Technically, if the baby's father could find a Catholic church that didn't mind that the baby is born out of wedlock, or if the baby's father lied about being married and/or your current whereabouts, then yes, he could have gotten the baby baptized without your permission. The good news is, if you don't believe in it, then it's just a little water on your kid's head.

Catholic Church does not like baptizing on the fly without months of teaching parents the responsibilities of raising your child in the church
HOWEVER there is a short cut and no one every need know about it until the priest is told later and I 'm Not telling

If I were you, I would call the church and tell them about the situation, but if he did sneak off and get it done, just remember, it’s just water. Don’t get me wrong. I’m an Atheist too and I fully understand what this all symbolizes, but try to be the better person. I'm sure your son will grow up to be a reasonable person (I'm hoping for ya).

No, he/the church does not need your premission.
The Catholics consider all men to be born with the orgional sin/into sin.
And what's the big deal if he did get your son baptised, he nor you will ever really know.

oof... that's gonna be a touchy subject. You two have never been married, fine, but who has custody? Ideally, baptism would be embraced by the entire family, but this is a rather unique situation.
And no, your son would not be considered "born in sin" the way it used to be. Children are not held responsible for their parents' sexual habits.

To be completely honest, there is nothing you can do if your sons father runs off and get him baptized. But, if your husband doesnt go to church as it is, then i doubt that he will take your son to sunday school or CCD when he gets older.
