I keep fresh produce in the fridge. But will they last longer if I take them out of the little plastic bags you store them in at the grocery store? Which is better for the produce? Or does it even make a difference?

I take them out to let em breathe a bit. Just my opinion.

It all depends! If you keep fruit in the bag it will ripen faster.
This works especially well for bananas or tomatoes, because they give off a gas.
They must never go in the fridge.

The best place for keeping most veggies is in the crisper.
Never put veggies in the regular fridge compartment;-{
they will get dehydrated & go limp.
You can leave bags on to protect from damage, but not done up tight, to let them breathe. If they cannot breathe they will decay, it's called anaerobic from lack of air.
