It seems like everything that has the word "theory" attached to it is being treated on the same footing as religious mumbo-jumbo. Does that go for algebraic number theory too?

Yes, and arithmetic is a just theory! Yet, I don't see Christians demanding that stickers be placed on math books claiming that there are other theories to explain numbers besides math.

Theories are NOT 'educated guesses'. You are thinking hypothesis.

I have come across some accountants who have proof that 2+2 does not = 4.

May be religion is just an accountants way of morality

robert: It is just that "theories" are an educated guess and fact is supported by evidence which is irrefutable. It is one thing to employ fact when presenting a dogmatic statement and another when you attempt to slough-off theory as fact.
