okay from downtown LA (at Union station)
you can take Amtrak to San Diego
then used the

the San Diego Online trip planner (know as OTIS)
assumed you wanted to leave at 10:00am on Tuesday

this is what OTIS returned to me
OTIS Trip Plan Options

TRIP PLAN OPTION 1 of 4
FROM: SANTA FE DEPOT
TO: UCSD

1. walk 0.4 mile E from SANTA FE DEPOT to 1ST AVE at C ST

2. At 09:36 AM take the 150 UCSD-VA HOSP-UTC

3. Get off the stop on GILMAN at MYERS at approximately 10:09 AM.

4. walk S to UCSD
Schedules and maps for your routes
Bus route 150
Fare Information
Regular Fare: $ 2.50
Senior & Disabled Fare: $ 1.00
Total Trip Time = 0 hr. 33 min.
=======================
thats option 1
or here's option 2
you could also take Metrolink instead to Oceanside
this what OTIS suggested
then board NCTD 101 to UCSD (this route
might be a cheaper as you can use your metrolink ticket
as a transfer to the Bus
good luck

Amtrak is located in downtown LA at Union Station. They have other stations too. One is at Angel Stadium. Get their phone number and find out if they have a station close to where you live. You can also take a Greyhound Bus. Also located in downtown LA. Good luck
