LGA and JFK are both in Queens. JFK is way off at the far east end and LGA is closer in and in the northern part. EWR is not in New York but in New Jersey (Which is right across the water from NYC). JFK is probably the easiest to go through if you're traveling by subway even though it's farther away.

LGA: On the water in the north of Queens County, which is on Long Island, but is still considered one of the five boroughs. Probably the closest of the three to Manhattan, but harder to get to by public transportation.
JFK: On the water in the south of Queens County, and is more easily accessible by public transportation. Also, if I had to pick, I would call JFK my home airport, so I am used to it, and of the three, this would be my first choice of departure/arrival point.
EWR: New Jersey. I've never been there personally, and being from New York, I personally feel that you should fly to New York if you're going to New York, but that's not to say that EWR is really a bad choice, I'm just biased. I think that it's somewhat easily accessible by public transportation also.

LaGuardia Airport (LGA) is in the northern part of Queens. and John F. Kennedy International Airport (JFK) is in the southern part of Queens.
Newark Liberty International Airport (EWR) serves New York City and the tri-state area, but is located in New Jersey.
All three airports are run by the Port Authority of New York and New Jersey.

Newark Liberty (EWR) is located in Essex and Union Counties between the New Jersey Turnpike (accessible from Exits 13A and 14), U.S. Routes 1 & 9 and I-78. EWR is about 16 miles from midtown Manhattan.
John F. Kennedy International Airport (JFK, "Kennedy") is located in Queens at the south end of the Van Wyck Expressway. It is about 15 miles southeast from midtown Manhattan. When traffic is flowing well, it is about a 30-45 minute car ride.
Fiorello La Guardia Airport (LGA, La Guardia) is located on the nothern shore of Queens surrounded by Flushing Bay and Bowery Bay. It is directly east across the East River about 9 miles from midtown Manhattan and is accessible by the Grand Central Parkway, local highways, and a ferry from Manhattan.
