Your cat may have had a bad experience. Obviously not caused by flies but dogs and cats associate what they see hear or smell at the time of a traumatic experience with the trauma or pain. So anything or action can become a phobia with a dog or cat.
One of my cats had an extremely fearful reaction to a small aflac duck toy, I thought she would like it as a toy. It was days before she returned to the room she saw it in.

How do you know that you cats are afraid of flies? Do they act like they do and hide or they just pretend to be afraid? I ever saw my cat who saw a butterfly and quickly went into hiding. I won't think it is afraid. After a while, the cat will secretly appear somewhere behind the sofa. Then it will slowly move forward towards the butterfly. And whether you want to know if your cat is afraid or not, look at its whisker. It should be pointing outwards. Then if you go and disturb the cat, the cat will meow in such a way you know it is trying to ask you to get lost. And it will try to move around you while looking at the object and make a kind of mouse like cat cry. I am nasty as I will always put my finger on the floor to trip the cat but he knew better. Of course, I usually won't let my cat touch that butterfly. I fear the butterfly have poison. Same thing if my cat goes after centipedes. I will stop it whether it is scare or not. I will never risk the life of my cat with his toy. How about you?

Not in all my days. But I don't doubt it. I'm not saying that it sounds like you have a little girlie cat with kahoonies of jello. It's just that it seems like he is a special needs kitty.

No, I have never heard of this. My cats usually try to catch flies. Well, I did have a dog once who hated flies. He hated them so bad. He tried to eat them. I used to laugh at him.

MY CATS LOVE TO CHASE FLYS IT IS REALLY FUNNY. IF THE CAT IS A KITTEN THEN MAYBE IT DOESN'T UNDERSTAND WHAT THE THING IS.

yes!! my old kitty kimble (we lost her a few months ago sadly...) she would always slope off very fast with her belly as close to the ground as she could get it whenever she saw or even heard one (she hated the 'buzzy' ones the most!!) and hide under the first bed she could get to until she thought it was gone. no amount of coaxing or food would tempt her out of hiding til she was 100% sure that it had gone.
no idea why, she was like that right from when she was a kitten til she passed away, a total mystery.......

awwhh how sweet!!! My cats are mad about flies - in fact anything that moves. They now climb on the hoover when I am cleaning. It might be the noise of flies that scares them.

Can't say I have. but I did have a dog who got old and crazy and started chasing invisible flies. But I do have a one year old dog that is pretty much afraid of EVERYTHING. brooms, plastic bags, cats, you name it.

My cat is not so keen on then, but i think he was sting by a wasp. He tends to dodge them when they are around and does tend to freak out of one lands on him.
He brings me in beetles which isn't pleasent.
