AirTrain to Sutphin Blvd/Archer Av (Jamaica) - the cost is $5.
From there, take a Manhattan-bound "E" train. The cost is $2. Get off at 42 St. From there, just walk from 8 Av to 7 Av, and that's Times Square. The ride on the "E" train takes about 30-35 minutes.
Another option is AirTrain to Howard Beach, then a Manhattan-bound "A" train to 42 St. It's almost the same thing, but the "E" makes fewer stops. Therefore, the "E" is a faster ride.
A third way to go is AirTrain to Jamaica, then the Long Island Rail Road into Penn Station. It is more expensive, and it doesn't go straight to Times Square. You still need to find a way to cover 8 blocks once you get there. If you were going to Penn Station, I'd recommend the LIRR. But since it's 42 St, then I'll recommend the subway route. It's quick, it's clean, and it's cheap.

Take the newly built AirTrain to the Long Island Railroad Jamaica train station. Once there you have two options. One take a LIRR train into Penn Station. Then take a subway, A,E,C,1,2 or 3 inside the Penn Station Terminal to 42nd Street, Times Square. The other option is to take the E subway train at Jamaica to Times Square, this way it's a much longer ride but cheaper than the LIRR.

If you've got luggage, the best bet is NY Airport Service bus (nyairportservice.com). Bus one way to midtown Manhattan Port Authority (42ndSt/8th Ave) is one block from Times Square. You can purchase tickets online and print your tickets at home as well. Roundtrip is $27. Airtrain doesn't run as frequently and if you've got luggage, you probably don't want to drag it up and down subway stairs.
Only condition is that the bus does not run much after 11 pm.

By JFK, you mean the airport right?
Very very easy. Take the Airtrain to the E subway line. Take the Manhattan bound E to 42nd street/Port Authority, and thats Times Square.
I believe the Airtrain is free, and is $2.00 per person on the subway one way.
