Are there any differences other than religious affiliation between saying a Rosary and using Mala beads? Both are used for prayer and mantra, right?

Sure, it's the same idea. It's a practical way of counting how many times you've said a mantra or prayer. In the case of the Rosary, different size beads or spacing alert you to when it's time to say a different prayer, in the series of prayers said with the Rosary, whereas most mala beads are just a continuous strand with a tassel at the end, to mark when you've come to the end.

I don't think there's necessarily anything religious about the beads themselves. It's just a practical way of counting, so that you can concentrate on the prayer instead of the numbers.

I don't know what mala beads are, but the rosary beads are used for praying, yes. The rosary itself is a meditation on the life and death of Jesus, so I hardy think that qualifies as paganism. (for the poster above me)

In a way, yes. Meditation, mantra, prayer, concentration on the object of meditation... etc., they're all just "configured" differently. All can be of beneficial use to teach one wisdom, compassion, and altruism.
