Make sure to put clean fresh water right next to your dog. Mom is probably reluctant to leave her pup unattended, even to get water. I know of a dog that unfortunately died this way. The puppy is drinking milk which is also dehydrating her a little bit, so make sure water is right there. Other than that, your dog probably has good instincts. But call your vet if you're really worried or if mom seems to be getting sick from dehydration.

Your dog hasn't gone or the puppy has not gone?
Likely nothing is wrong either way.

This is a bit gross but dogs normally lick their puppies clean. Most animals do this. Especially animals that raise their young in nests or dens. Many baby animals (Kittens, raccoons, etc) will not poop or pee unless their mothers lick their bottoms. If you ever rescue very young animals remember this, yoiu can simulate the mothers cleaning with a damp towel or tissue.
So if the pup and the mother seem healthy dont worry about the puppy not crapping in the nest box. The mother dog has likely cleaned it up before you even noticed it.

Stimulation for elimination. For the first two weeks of life, puppies are stimulated by
their mother to encourage urination and defecation. In the absence of their mother, you
will have to provide the stimulation. Massage your puppies’ genital area with a moist
cloth to stimulate bladder and bowel action. After two weeks, puppies should urinate and
defecate on their own. Watch them carefully to make sure that happens.

The above is from a thing about how to care for abandoned/orphaned baby animals
So, so long as they both seem healthy don't worry.
