The museum of Natural History is one of the finest in the world, a "can't miss" for anyone. Don't miss the dinosaur exhibit as it is the best in the world.
The Metropolitan Museum of Art (or Met) is also a "can't miss". Between those two would fill your stay twice over.
There is also the Guggenheim if you like modern art, the Museum of New York City is very nice also.
Do not go to the wax museum, it's nothing special and actually kind of cheesy. It's expensive and you can see the same thing at any of the other 100 wax museums in the world.

I just got back from New York a week ago and went to the Met (The Metropolitan Museum of Art) for the first time and all I can say was IT'S AMAZING!!! We spent 6 hours there and didn't even see the whole thing.
If you like art, you will LOVE this museum. If you do go there, have a plan of what your must sees are. The museum is HUGE and has so many rooms, it's easy to get lost.
Seeing original artwork by Picasso, Dali, Rembrandt, Monet, etc.. was well worth the price of admission, but even better was the Arms and Armor section!!!

You could potentially do both the Metropolitan Museum of Art and the American Museum of Natural History in the same day, as they are right across Central Park from each other (15-20 minute walk or else a quick bus ride). Both museums are huge, though; it's impossible to see everything in the Met in one day.
I also like the Museum of Modern Art (MoMA). Depends on what your tastes are.

The Metropolitan Museum of Art on 5th Avenue, it has the best art exhibits and is just a beautiful museum. You could also go to the wax museum in Times Square but it's expensive.

The Metropolitan Museum of Art is a must see. In addition to all the usual great art that everybody knows about they also have a great American furniture collection located somewhere behind the knights in armor area.
