I took 3 months off from the gym and I'm paying dearly this week. I've been working out every other day; upper body on Monday, lower body on Wednesday. Friday (today) is upper body again, but my arms are still screaming at me.

Should I still work them out? And if I do work them out, should I lower the intensity?

If they still hurt, you shouldn’t work them out again. Do some good stretching, maybe some cardio, drink lots and lots of water, and maybe get a bit of extra protein. Protein/Amino Acid supplement shakes really help reduce the recovery time, as does making sure you drink enough water.

If you're still in pain then the muscles are still recovering. If you did train them you may not damage them, but because of the pain you may lose some form, making the exercises next to worthless. Work on a non-aching body part til your arms have recovered.
