Can the IRS file a tax lien in the middle of negotiating the debt through the offer in compromise program?

Of course they can! They can file a lien any time there is an unpaid tax liability regardless of any on-going negotiations.

You call it negotiating. They see it as they turned down your OIC, you are appealing it but it isn't in effect since they turned it down. Yes, they can file a tax lien while it's being appealed. If you win your appeal, then the OIC would take effect.
