Have they always choked when feeding? Or even better question, do they cough and choke all of the time or just when you feed them? Its quite possible depending on how you are bottle feeding them that they choked at some point and aspirated fluid into their lungs which could develop into pneumonia. I would go to the vet and get their input. Depending on what type of bottle you are using they may have something that is specifically for puppies.

Well, listen to this, please. I'm not the kind of person on Answers who just says "Take it to the vet" without an explaination (besides, I hate the "Take it to the vet" thing).
It is possibly Parvovirus, Pnuemonia, or Kennel Cough. All these things are deadly viruses that can kill the pups. And, because they are 3 weeks old, it could actually kill them a lot quicker due to their small immune system.
If it's Parvo (a common disease that kills a lot of animals) then there is nothing you can do, because the vet will only put them to sleep, and antibiotics aren't going to work on the poor things.
If it's Pnuemonia (a lung disease that kills both humans and animals) then you need to get them nursed back to health... by an animal hospital. They may end up inside an incubator, waiting to be brought back to health.
Kennel Cough (This is actually the most possible in you puppies because it affected both of them) well, My dogs had kennel cough and I just gave them antibiotics and it went away... but for the puppies, you'll need to get some pediatric electrolyte (or Pedialyte) for the pups and mix in an antibiotic pill (or Fish Mox, because it's a lot cheaper and works as well as dog mox) so they could eat it.
But (and I can't believe I'm saying this!) take them to a vet. Please. They're suffering a lot, and the longest they will last is 3-9 days.

If they're both coughing, you could be dealing with Kennel cough. Get those puppies to the vet right now!

Take the pups to the vet. It may be nothing but you just never know they may need antibiotics. They had a really rough start untill you found them so they have caught something.
Get them to the vets to be extra sure your doing everything right ok.

What kind of food are you feeding them? I would take them into the vet to be on the safe side.

You need to take the puppies to a vet and get them treated. They could have pneumonia or any number of problems due to being abandoned.
