Over the years I have used a hav -a- heart trap many times. We then would drive at least 5 miles away and let them loose in the woods. This is no longer legal in some areas.

The problem with this is that as soon as there is an "opening", you get another chipmunk to take his place.

Removing any easy sources of food, reduces the number in the area. This means no bird feeders.

You can also get a BB gun, pellet gun or paint gun and give them a stern warning. If that doesn't feel right, get a few rat traps and set them with peanut butter and nuts. Check them at least once a day and remove any bodies.

I find they dig up a plant or two each spring. Usually my pansies. After a while they loose interest. Maybe their natural food becomes abundant and they don't need to search for nuts or worms or bugs for lunch. So you may be able to wait them out.

Unfortunately the only way to get rid of squirrels to my knowledge is to trap them and take them somewhere else. However you need to take them quite a few miles away because they are very territorial and find their way back. My future in-laws trap them and spray paint there tails (i know) and then take them away. This way they can tell if they come back and if they need to take them further away. Chipmunks I really don't know about. I think you may be able to find a product at your local garden center that may deter them from a certain location if they are getting into things. Well, good luck.
