The best way to calm your child is to remain calm yourself. You might try playing music, especially classical music, and distracting him with a book or a favorite toy.
When the weather is nice, try talking to him about thunder. As young as he is, you can explain why thunder happens and practice making "big noise" with a wooden spoon and the lid from a pan.

Having raised four children in a spot known for nasty thunderstorms at times (southern Nevada), I found that the main strategy for making your child become calm during thunderstorms is SHOWING THEM THAT THE STORMS DON'T FRIGHTEN YOU.
When one of the storms hits, simply take the child and either sit with your arms around them or hold them on your lap, and make certain you exude a calm, confident demeanor. Children learn from example, of course, and my wife and I even resorted to trying to make a joke every now and then so there might even be a little laughter while the noise was going on. We were ready with the flashlight should the power go out, a joke ready to tell, and a place in the family room for everyone to sit if the bolts started to flash outside in possibly scary proportions.
It's funny now that I am thinking about it, but in fact some of my warmest memories of the kids were created in just those so-called negative situations when we as a family were forced to be close together due to nature's fury. I guess it was Mother Nature's way of telling us we weren't spending enough time together otherwise because of our activities, so maybe I should thank her because we as a family are still close even though their Mom and I are divorced.
Geez! I'm still even close to her! Do you think it might be because of those past times when we huddled together because of the lightning and joked with the kids while we held them?!?!

During a thunder storm make it a game. That when the thunder is sounding everybody has to dance.

Stop being afraid yourself..I use to do Indian dances with my 2 year old. All of my children grew up liking the wonders of God's creation....the wonder of thunder.

Tell him that the thunder is just santa claus and that santa's elves are making toys for kids. And if the kids are good and brave they get more toys...

When I was little, my Grandma told me thunder was the angels bowling. [ take your son bowling - he won't be any good, but he'll have fun! ]
I also told my kids that lightning was God flicking the lights on and off. [ I've also heard it is the flash when God takes pictures ].
My son [ at age 5 ] told his little brother that rain was God taking a shower with baby Jesus!
