Disbeliever, Heretic, Heathen. Some even go further calling them Satanists.
Actual synonyms:
Free-thinkers, Rationalists, Skeptics.

~~~ Eleventy ,,,, I read all your answers (17 at the time) and they are only half correct. The only synonym for the word "atheist" is "godless". All the other answers were Terms that could Include Atheism, however it doesn't work if you reverse it. Example: Atheist does not believe in a Supreme Being but a Freethinker can, as can a Skeptic or a Heretic or an Infidel, etc, etc, Note: The only reason that Atheism has a "Negative Connotation" is because The Majority is Theist,,, and The Godless Communism of Russia and China is still prominent in the minds of many and thus still considered to be a "Demonic" Belief System.

The best word I can think so far as a synonym for atheism is "not a theist" . To say that an atheist is an infidel well...a person who don't belong to your religious group is also an infidel, but that doesn't necessary makes him godless. To say that an atheist is "godless" if half correct, although most atheists say that they don't believe in a god, so telling an atheist is godless give us a preconceived notion that God already exist yet atheists just lack god.
A freethinker can also be a believer, so does a heretic. On the issue of a materialist...well we can say that all materialist are atheists but not all atheists are materialists.
To say that an atheist is an anti-Christ is quite amusing. To say anti means you are against it, so how can you be against on something you don't believe to exist? Not all Darwinian are atheists. There are those who believe in Darwin's theory yet they also believe in the existence of God...That is called "Theistic Evolutionist".
Now on Monkey People...well better to be a monkey's uncle than to become a fanatic, close-minded bigot who believe that humans were fashioned from dirt.

I do not think "Atheist" is a bad word. It is short and informative.

Desecrator of Unholy Damnation or Defiler of the Unlight are good terms with fewer negative connotations.
