Outside of NYC, you might try parking in Weehawken. I have never done it, but I know there are some large parking lots there, for the Ferry Service.

As far as things to pay attention to, bring cash if you don't have EZ Pass (and don't make the mistake of getting into an EZ Pass lane if you don't have one).
The Holland Tunnel will drop you off downtown, on the West Side Highway.
The Lincoln Tunnel puts you at mid-town, by 42nd Street.
The George Washington Bridge will put you way uptown and can connect you directly to the Bronx as well.

Park at the Trenton train station and take the train in. You can also take a bus or a taxi from your home to the train station. It's very expensive to park in NYC and you have to pay tolls for the NJ Turnpike and to go through the tunnel. It would take about 1 hour 15 minutes to make the drive if there is no traffic.

Don't drive into Manhattan!!!! Take NJ Transit from Trenton to Penn Station. It will save you tons of headaches, and it actually might come out cheaper in the end, cause theres the NJ Turnpike tolls and the toll on the tunnels, and the lights and traffic on Route 1.

I'm sure that NJ Transit has some lots at stations that you can park at. I'm most familiar with Metro North myself and know of a lot in White Plains that you can park at and take the train into the city.
Trenton to Manhattan is about 70 minutes or so.

One option is to take the GSP to Exit 131A and park at the Metropark NJT station. There is a large, safe, parking garage there. I believe they charge about $10 per day, which is pretty good. The train from there takes about 40 minutes to Penn Station in Manhattan. The PATH would be cheaper than NJT, but parking would likely be quite a bit more expensive. UPDATE Unless you park quite some distance away from the ferry terminal, you'll have to pay to park on Staten Island--the lots that serve the terminal all charge.

Is there a reason you can't take the train from Trenton?
If you *must* drive...there are parking lots outside the Newark train station ("Newark Penn Station") and the Pavonia-Newport Mall in Jersey City. From either of those spots, you can take the PATH train system ($1.50 per ride) into Manhattan.
Good luck...but for reasons of air quality and your sanity, I hope you won't choose to drive in.
