I adore pretty much every song they've recorded but I do have favorites.
From I Brought You My Bullets, You Brought Me Your Love, I like "Skylines and Turnstiles"
From Three Cheers for Sweet Revenge, it's a tough choice but I'd go with "You Know What They Do to Guys Like Us in Prison" or "To the End"
From their latest album, The Black Parade, I'd have to say "House of Wolves" or the "The Sharpest Lives"

From their second album I like Cemetery Drive
And From Their third and latest album I like Dead!
