It might just be passing through, they are everywhere. Leave it a couple of days before you start laying down poison, you might not need to go to those lengths. Make sure there is nothing that is attracting the rat, like bird seed or bread if you feed the birds etc. Anything like that and you're just creating a haven for them. If you think it is making a nest then call pest control. They are best equipped to deal with it. If you attempt to poison it yourself you risk not killing it quickly and making it suffer, or even poisoning neighbourbood pets that may come into your garden.

I would use a rat trap. It is the most humane since it will kill it instantly. Peanut butter usually works best.
What ever you do - do not use poison. You or a neighbors pets may get into it. I'm sure you would feel pretty bad if you had a pet that died or a neighbors pet died from the poison.
Also, you did not specify what type of garden you have. You would certainly not want to take the chance that the poison would get to the roots of vegetables. I don't know if poison would get into your vegetables or not. I certainly wouldn't want to eat them.

Go to a "feed store" and ask for a bait box and rat poison in the block form. This will allow you to place rat poison inside and still be inaccesible to pets. Then place the bait box in an area where you know the rat has travelled. You can also weight the bait box down with a big rock to secure it further from being disturbed.

I prefer humane ways so don't kill it!! You can buy plug in deterrents from hardware stores that emit a sonic sound that only animals can hear. You can't use this if you have other pets however. In this case, unfortunately you have to go for poison. Please don't use rat traps though as they don't always kill the animal immediately and can leave them in lots of pain. However ugly or dirty you may think they are, they are still little lives...

buy an anaconda, and grow your grass really long, the snake will spot the rat and eat it - then spray some Lynx Deodorant on before you kill the snake by wrestling it whilst it eats, and then all the local hunnies will think you are a hero and you'll be a legend - BamChicka-WahWah.....

or you could call your local council enviroment agency...

make a trail of rat poison that goes really far away and then put a piece of cheese at then end of the trail. Ok...just kidding, try maginum.

If it is eating your plants, sprinkle chili pepper flakes (you know it comes with your pizza in those little packets) all over what it eats. It won't bother the plants but it will discourage the rat from eating your stuff.
