well we don't really don't. In science a hypothesis is truth until proved wrong.
we have a pretty consolidated model of the atom and their basic particles (electrons, neutrons and protons). due to experimental results in particle accelerators it was suggested that each of this particles (that we used to call "elementary particle" are made of smaller ones - quarks and leptons). Furthermore, recent theories suggest that at the same time, this particles are made of smaller things - waayyyyyy too difficult to explain and to be honest i didn't get around the exact theory myself.
sorry its very simplistic but if you look in the net you can find whole books just on a theory!
