There are a few ways.
Certain types of bacteria can be introduced that will help lessen the amount of toxins. (At water treatment plants, adding bacteria to some of the vats is one of the steps in the processes to cleaning the water)
Diluting the toxin (if it is in water) is another way, but it isn't as effective because the toxin will still be present, just in very small amounts.

There are plants that absorb and concentrate heavy metals from mine tailings dumps that are harvested and transferred to toxic waste dumps where they can do less harm (by being further from water sheds and such).
