Male dogs hump each other to establish dominance - don't worry, your dog, isn't gay! (not that theres anything wrong with that !)
There is a school of thought that would suggest that it's best to let them work things out on their own - let the pecking order become estblished and they will stop. Some dogs, and I've had a few, feel the need to establish dominance over every other dog they meet. This can cause real problems.
A second school of thought, that is not so far from the first, would suggest that part of the problem is that YOU have not firmly established dominance with the offending dog.
Dogs, all dogs, understand dominance innately (ie: sh*t flows downhill, and if I'm not on top of the hill, I better do what I'm told) Try being more firm with your dogs, in all aspects of their behaviour. Don't let stuff slide, and be a firm (not harsh) disciplinarian.
To answer your original question, if your dog doesn't quit humping the other after a couple of weeks, make him stop. Use a squirt gun and let him have it.

Are the dogs nearly similar in age or size? The two dogs are simply trying to assert dominance over one another and it is a very common thing with male dogs. So long as there is no female in your house, this is quite simple and a friendly rivalry.
Separating them may not be feasible. This will find a solution quite soon when one will assert dominance over another. Best to leave things as they are for the time being but no sex is going on. I have never heard dogs being gay;)

This is probably a dominance thing actually. It happens in female dogs to, where one will jump on top of the other and "hump" the other. It often happens in homes where the dogs are not given consistent rules to follow, and therefore are not really sure who is running the show. If they are not already neutered you can try that and it will sometimes, but not always, solve the problem. Otherwise, until one establishes dominance, or you establish overall dominance over both of them, it will likely continue.

There not having sex with each other. Male dogs are very dominant animals and they are probably having status issues. They do this to determine who is the alpha dog.

They aren't mating. The one humping the other is trying to show dominance over the other dog. The male dog that is humping the other dog may also be doing it if he isn't yet neutered. If that's the case, neutering will probably help.

You got a dog from the shelter & it wasn't already fixed? That is very very strange. You can call & make an appointment now to get both fixed. Oh, didn't know the female was in heat? That is very obvious & you should have known! The shelter should have had them both fixed. This is very very unusual. You may still be able to collect funds from them to get the dogs fixed. The spay will cost you more since she is in heat but it is just a spay/abort procedure. That is the only way to avoid puppies.

They are trying to prove which dog is Alpha dog. (the more dominant of the two). I would just separate them.
