Both of those are reason alone for him to not say anything about leaving the seat up.
Here's what you say if he complains again.
Ask him, "Oh, I'm sorry - do you p!ss sitting down? Are you afraid you'll get up in the middle of the night to take a leak and fall in? I'll be more careful in the future, miss." Then laugh.

Even my wife thinks that's weird.
I've never actually had this happen to me, but I had a friend once who was really big "girl". We gave him crap about it all the time.
My response would be "Dude, quit being a girl." and if he persisted that it bothered him afterwards, I'd try to put the seat down. Sometimes peopel are bothered by the oddest things and if it really bothers him then so be it. You may just have to live with it...
until he moves in with his boyfriend....
(just joking there- not serious)

While not a guy, I will chime in on this. It never ceases to amaze me how much passion this topic can elicit. Is there nothing more important people can think of to stress over? If this is it, then lucky you.
Does it really take too much time to put the seat in the correct position for whatever use you have?
I would be more concerned with the cleanliness of the bathroom as opposed to in what position the seat is.
Male or female, the issue is silly.

You could counter your roommate by saying that it bothers you when he leaves the toilet seat down. As I've told many women in my life, the default position of the toilet seat is completely arbitrary.
On the other hand, you could try pissing while sitting down for a while. I know it sounds emasculating, but if you're the one who has to clean the bathroom, the sitting down thing works great. It is also better for your roommate and any women that happen to come over. Believe it or not, if women do come over they will judge you by how clean your bathroom is.

He is probably planning on having his girl friend or lady frinds spend the night and they told him they need the seat down so not it is a problem for the other fellows. I say leave it up and let him/them deal with it.

He's a girl. Berate him loud and long in front of all your friends. Ask him to show the group his boobs. Ask him if size really matters. Tell him to warn you when it's that time of month. Then after you all laugh at him for being such a sissy tell him to grow a set of balls.

First, it doesn't sound to me like he's "nagging" you if he mentioned it once.
I guess I would assume it to be a non-issue with guys living together, but look at his previous living arrangements. Did he come from a home with a lot of sisters, etc? Old habits die hard.
People are what they are. If that's what he's comfortable with, it's no big deal, really. He could have FAR worse habits than that.

Just put the seat and lid down and see what he says, if he complains about that tell him to get a hobby.

if he grew up with a mom repeatedly telling him to put it down then he could just be stuck in that habit (and he may actually think that's how the toilet works ;)
