Explinations... Why can the weird doctor see that cylon woman, is he on drugs? Why is the plot so mutalated? Is it a new plot, a continuation of the old or a "what-if" kindof univers if events unfolded differently. Last, why are there cylons that look like humans?

First, the doctor and the woman are linked mentally. They have not explained it fully, but SHE can see him, too.
It's a same plot, you have to watch from the beginning to understand it, but it does flow properly. YOu also have to forget most of what you remember from the original show.
The cylons look like humans because they evolved. AGain, watch from the beginning and you learn all this.
