It might be due to the extra humidity in the air, which in turn may possibly causing swelling, etc. of the sinuses.

95% chance it is your sinuses. The rainfall increase humidity and allergies which is activating a pressure problem in your sinuses causing headaches. Most likely nothing to worry about unless you live in Seattle --or the pain is awful.
