Why did Jesus say in the end he will come down on a cloud seated at the right hand of the Father? If the Logos was the Godhead in the beginning why did Christ say He would be separate in the end?

The three Persons of the Most Holy Trinity have been three separate individuals from all eternity. Each of them is God; yet there is but one God. That is the mystery of the Trinity as revealed by God through His Church. Though the Trinity cannot be fully understood by the human intellect, the following states our understanding of the Trinity as completely as possible:

What do you mean the Christ was the same as the Father? And in the beginning of what?

Jesus and his Father are separate persons. At John 17:3, Jesus called his Father the only true God. At John 14:28, Jesus said: "The Father is greater than I am." At Matt. 24:36, Jesus said that there were things that the Father knew that he didn't. So how could Jesus be the same as the Father?

What do you mean by beginning? You couldn't mean time because time has no beginning.
