I know that formula lead to the atom bomb. But can it also explain the origins of matter in the universe?
Like first there was energy (E) and where it was concentrated enough, it changed into matter with a mass (M)...equivalent to M=E/C2?

You must realize that its all the same thing just in different states. Mass is the slowest atomic state, as the atoms are excited they become gaseous, if we excite them further they become Plasma, and if excited even further pure energy.
Soooo matter excited to the speed of light becomes energy, or another way of saying the same thing is :
Energy slowed by a factor of the speed of light becomes matter
You are not creating something here only changing its state; hence, its current form.
So I guess you could say as the energy slowed it began to change form to the other states eventually slowed enough to allow matter to exsist, then gravity brought it together to form particle dust and eventually the very planets we all know and love.... hahahaha
