Here's how I like to do it:

Remove the power wire fuse at the battery. Wire up the un-charged capacitor to power and ground, and mount it where you want it. When you're done, don't put the fuse back in at the battery yet. Get a 12-volt test light and place one probe on each terminal of the fuse holder. The test light should come on, then slowly get dimmer and dimmer. When it goes out, replace the fuse and you're done.

You CAN charge a capacitor just by connecting it to the power and skip the test light step. It will charge very quickly. The down-side is that you'll get a huge spark wherever you make the final power connection. The spark can leave a mark on the terminals. The main reason that it's recommended to charge the capacitor through a resistor or test light is to avoid the big spark.

I agree with the 1st answer, it should be almost instant. Be very careful as it can kill you as well, The Caps used to power subs are very powerful. I have a good friend that has used the power supply for his subs to weld.
You simply put it in line with the power wiring for the amp. I would say look for wiring directions as each manufacturer probably has a different idea of how to do this. Be very careful not to cross wires or short the cap, it can explode and or injure a person easily, have fun :)

IT IS NOT INSTANT!!!

The best way to tell is use a 12 volt light bulb instead of the resistor. When the light goes out, it's charged.
