It all depends on what you're looking to do. If you're younger, I'd suggest staying in a hostel. There are great hostels in Brooklyn as well as Manhattan, and they usually go for as little as $20/night. Once you're here, there is tons of free stuff to do.
NYC doesn't have to be expensive if you do it right.

Lots and lots of research! That's what I did, I'm travelling there next week for a few days. I used expedia.com, orbitz.com, priceline.com, fodors.com and a few other websites to research hotels not only in Manhattan but also in Queens, Brooklyn, near LaGuardia airport etc. I weighed the cost of staying outside of Manhattan with the cost and travel time it would take to go into Manahattan every day. The most helpful was to read all of the reviews that past guests left, http://www.tripadvisor.com was the best website for reviews. Good luck!

Stay in Jersey City near the path station.
There is Hyatt hotel ( very nice) right near the PATH station ni Jersey city. They have weekend rates around 100-150 From the door of the Hyatt to downtown Manhatten takes only about 10-15 mins at most. The PATH trains takes 2 mins to cross the Hudson.
Other then that I would suggest hotels near Newark Airport. Unlike downtown Newark, this area is safe. There are bunch of affordable decent hotels right aorund the airport. And you can take the Newark Airtrain to the railroad station and then hop a train to midtown. Takes about 30-45 mins. But very affordable.

Well, the best way is to crash with friends! But if that is not an option, then you could look into staying in Brooklyn or Queens, which are more affordable. You might even be able to find a 2 or 3 month sublet in the summer, if you are planning to stay that long.
