I believe beyond the obvious references to religion Family Guy is very neutral on the subject. Just like all the jokes within the show it pokes fun at many subjects and religion is one of them. The show beyond their representation of Christ and God has no God like figures. Also the characters do not reference religion when they do good deeds or change for the better nor do they reference it when they perform the opposite.
