A very important part of being a Christian is having a clear, clean conscience before God. The Bible speaks of the conscience. 1 Timothy 1:5 Now the end of the commandment is charity out of a pure heart, and of a good conscience, and of faith unfeigned...
The Bible also speaks of those who do not listen to their conscience. 1 Timothy 4
1Now the Spirit speaketh expressly, that in the latter times some shall depart from the faith, giving heed to seducing spirits, and doctrines of devils;
2Speaking lies in hypocrisy; having their conscience seared with a hot iron;
3Forbidding to marry, and commanding to abstain from meats, which God hath created to be received with thanksgiving of them which believe and know the truth.
Those that stop listening to their consciences will become numb to the truth and to the Holy Spirit. This leads to sin and closed communication lines to God.

Generally your conscience is there to keep you doing right. There is a difference between what you feel like doing and the conscience. Your conscience usually makes you feel guilty as that is the way God designed it. So, the best thing to do is talk to your pastor and ask him what he means, but overall we should most definitely without a doubt listen to our conscience.

You should listen to God and what God has in the Bible.
All fall short of the glory of God. That includes preachers.
Preachers can make mistakes too, and some can do something called "spiritual abuse". There are even preachers who have cheated on, left, or do pornography behind wives backs, and lose their testimony because of that.
If your "conscience" is giving you guilt feelings, you need to take it to God and look and see if the Bible says something about it. If there is something wrong for you, Holy Spirit inside you can prick your attention. Look up "still, small, voice". Sometimes God speaks to us in a whisper. Look up Holy Spirit in a Bible concordance and what Jesus says about Holy Spirit teaching/guiding us.

Depends on the context. If he says that the Holy Spirit and the Word of God override personal conscience, then he is correct.
