I have ex-relatives in San Marcos. It's a beautiful area.
"The other Guy" and Paris are correct. Your best option, if you are old enough to do, so is to simple rent a cheap car.
San Marcos is just 100 miles down the I-5, and then east on Ca-78 in Oceanside. (don't try to take the transition ramp too fast, It's a tight turn).

The train doesn't go from LA to San Marcos. You could take it to Oceanside and then a bus from there, however it might take a long time and not be an easy thing to do. A taxi ride would easily cost over a couple of hundred dollars as San Marcos is very far from LA.
San Marcos is actually closer to San Diego than LA, however you have the same problem getting there. Your best bet is just to rent a car and drive, after all the car is king in California. Try flying into Orange County or San Diego airport as they are much closer to San Marcos if it's not to much more expensive than LAX.
Believe me, the best way is by rental car.

I think MobileMark had the best answer so far. I live in San Marcos and travel to L.A. almost every weekend.
The Metrolink from L.A. Union Station to Oceanside only costs $9.25 on the weekends (which is MUCH better than renting any kind of car or limo or taxi) If you take the Amtrak, it's $23.00 each way. From the Oceanside train station you can definately catch the Breeze bus into San Marcos. Follow these links to plan your trip:

Just search for the route that best works out for you. The train ride is usually about 2 hours from LA to Oceanside and you can relax, sleep, listen to music, enjoy the awesome scenery along the coast (and if you take the Amtrak- buy food & drinks) instead of sitting on the freeway worrying about traffic.
Take it from me & from lots of experience, DONT waste ur money renting the car...take the train. :)

Never heard of a band called, "The Idiots." But to each his own.
Taxi would cost you a fortune. Price out a limo. At $75.00 an hour, it might be feasible, especially if you can split the bill.
try MTA.net to see what options the bus/metrolink offers.
Otherwise, try posting an ad on Craigslist, see if anyone want to ride share.

It wouldn't be worth it wasting a day of your valuable vacation fiddling around with a bus....((I suspect it could be done, but what a pain) do what that guy said and rent a cheap car. It is about 100 miles there. Taxi or train are not good choices...
