Is there a way to restore my emachine without losing the applications?

After I restart with the first cd, do I have to do the same procedure with the 2nd and 3rd cd (i.e., restart both times?

No there is not. Once you have finished going through all of the discs, your machine will be the same as when you first plugged it in.

Chances are you will lose all applications.
