I would avoid going to the World Trade Center stop - it's near the southern end of Manhattan and an indirect way to go.
My suggestion would be to take NJ Transit (accessible via Airtran) to New York Penn Station. One-way(including Air-train) is $14.
From NY Penn, you have three options.
1) Walk (free). If you have the time, aren't hauling a lot of bags, and the weather is good, you can walk east to first ave and then north to 44th-ish. It's probably about a 20 minute walk.
2) Subway ($2). Take 1/9 to 42nd street and transfer to the shuttle to Grand Central (also a subway). Walk from Grand Central.
3) Cab. A cab would probably cost you about $6-$7, at most.

When I went south about 10 years ago, I bussed to NY and then took a shuttle bus from the bus station downtown out to Newark airport for $10. There should be the same service going the other way from the airport. Of course, this was before 9/11 so I have no idea if the service still exists or how much it is but it should still be less than a taxi. You could always take a taxi from the bus station. Much shorter trip. I would avoid the train at all costs. lol

Walk half a block up fulton and get on the uptown 4 train. Get off at grand central and walk 4 blocks west on 44th. Youre there
