I love the Shins. Oh Inverted World is a top 5 of all time record for me. I'm really into Pavement/Steve Malkmus solo, Built to Spill, Apollo Sunshine, Elliott Smith (new record of old recordings is great by the way), Belle and Sebastian, Grandaddy, Eric Volcano, Franklin For Short, the Pixies, Polvo, Okkervil River, the Silver Jews, Beachwood Sparks
Also, if you like the Shins, before they were the Shins they were called Flake Music and released an album under that name. Very good if you haven't heard it. Different than the Shins. A more 90's type of Sebadoh-y sound.

I realize "indie" has become a genre/style of music and not used to describe an artist's label status (major/independent) anymore, but if i used it in it's original definition i would say i like a lot of independent hip hop acts:
murs
evidence
mf doom
atmospher/slug
little brother/9th wonder
immortal technique
most people aren't even aware there's an independent hip hop scene around
