Central air is your better choice for proper indoors climate. As was stated, the HVAC system not only cools the house, it circulates the air in it, filters the air somewhat, and pulls moisture out of the house. A lot of window units are bad about adding humidity.
Another problem with a single room air conditioner in a 1000 SqFt home would be proper cooling outside of that room. Unless the home is set up with an open layout it won't properly cool anything beyond the room in which it's located.

Most central air units are 220 volt. This is cheaper to run than a room conditioner that is 110 volt. Then you also have the filtering and humidity issues not handled by the room unit.

At night setting your central to 85 and using your room AC will save power, but only if you have a good seal on your bedroom doors.
Setting the central to higher than 85 will cause heat to build up in your furniture and actually waste power when U turn it back on.
The best thing of all is to keep your central on 78-80 at all times (85 when you are not there) and use outside shades to block light from hitting your windows, and ceiling fans to cool the most used rooms.

If you have a automatic thermostat, central air would be cheaper and more effective.
Central air removes a lot of humidity, making it seem cooler
