You don't give any details or what software you are using.

Here is an excellent free disk cleaner, with registry cleaner that I have used for years. You get free updates, plus any issues that are cleaned in your registry is backed up to your documents. (Never once have I had to restore any registry keys deleted).

Disc Cleanup takes a long time to work. Are you sure you gave it enough time? If you havent used it, it could take hours.
However, if it truly no longer works, you are either infected with malware, or have some file corruptions. Both of those can be fixed by deleting Windows and installing a good open source operating system like www.kubuntu.org (Feisty Fawn) instead.

Go into the command prompt & run a chkdsk /f

if that doesn't work, try running a repair from your installation disk
