go with trunk mount, less drag on the vehicle when driving and save some fuel and money in the long run

Top mount is the most secure way to carry a bike, but it also increases the chances of putting your bike into the top of your garage. I recently purchased the Saris trunk mount rack and I love it! I didn't want a rack on my car all the time, and the Saris allows me to only have the rack on when it is needed. The biggest disadvantage of the trunk mount is only being able to hold 3 bikes, and the security, which you already have considered.
In my opinion the best rack is a hitch rack. It gives you the protection of being behind the vehicle and the security of a roof mount. If you have a vehicle with a hitch, that's the way I would go.

The top mount is the preferable way to carry bikes. It is more secure and safe. Bikes are more firmly mounted and it does not harm your ability to use your trunk. It does less damage to the car and the locks you can purchase are just better. They are expensive however.
I personally prefer fork mount roof racks. Yakima has three models I believe. You do have to take off the front wheel, but the fork provide a far superior and steady contact on the bike and removes the risk of damaging high end bikes with rack jaws.

We have trunk mount on both of our cars for two reasons: 1) I don't feel like lifting my heavier mountain bike over the car, and 2) it holds more bikes. I suggest the top mount if you have a sedan, though, and the trunk mount if you have an SUV or Van.
I wouldn't leave my bike on either type of rack for any significant amount of time, even with a lock. Either is an easy target for thieves, so just don't leave it out overnight, while shopping, etc.

I sell both of these in my store (***** sporting goods) And the Yakima Kings Joe 2 is a great choice. Its easy to put on and the bikes are quite safe on it. You might need a tube top if you have a girl bike but other then that its the best way to go.

Yes they can be, I use a cable through the center of mine and loop it around the inside of the trunk lock. It wouldn't take too much to cut the cable and steal it. Edit: For a high crime area I would get a hitch mount and a rack to go with it. They are the easiest to remove and put in the trunk.

Okay, trunk mount will scratch up your car trunk no matter what and some even break off destroying your bikes. No good. Top mount is cool all the way.
DO NOT EVER LEAVE YOUR BIKE LOCKED UP AT YOUR CAR OR IT WILL GET CUT AND STOLEN!!!
