So you're accepting that Jesus literally walked on water and that he fed thousands with a couple fish and some bread?
Sorry to say, as much as I appreciate that you want Christians to think about their beliefs, your question really doesn't help.
What of the following is most likely, and which of the following is least likely.
a) God is real, Jesus walked on water because he was God.
b) God is not real, Jesus walked on water and multiplied food to feed thousands, somehow.
c) God is not real, the walking on water was a stunt that happened but there was nothing supernatural about it.
d) God is not real, those stories were all just that, stories or allegories.
I'd say B is the least likely...

Jesus was not the only one to have done these miracles. Many saints and sages for centuries in India have done all sorts of miracles like that before Jesus's life and up to present day times. Some unknown, some well known. You just need to study more in other religions such as Hinduism.
My Satguru Mata Amritanandamayi "Amma" has raised the dead a few times, turned water into pudding which fed thousands w/o running out, appeared in two locations at once, and many more. She's 53 years old and spends all of Her time doing nothing but hugging all of Her children all over the world. Amma has proven her Divinity to me several times. I'd think a thought, and then within hours I'd get a message from somewhere that is a response to my thoughts. I asked Her for Holy vision via prayer, and She appeared to me and gave me the most love that I have ever felt in my entire life. Human love is a drop of what God's love is. I can just ask Her a question or pray about something, and then just like that I'd get an answer or response, no matter where Amma is on the globe. I have endless stories about my experiences. She has made my faith in God unshakeable. People of all religions recognize that She is a Divine incarnation.
God is not restricted to one religion. Jesus wasn't part of any religion during His life, just the religion of love. Amma's religion is love. The reason why people think that Jesus was the only God incarnate is the thinking that it only happens in Christianity, but Christianity was formed after Jesus died. And the thinking that if the person that has done the same miracles is non-Christian, it's not of God. This is narrow-mindedness. All that exists in the Universe is of God.

You asked so I'll offer an opinion. The Mormon faith does not believe that those events of 2000 years ago were the only time that something like that could or did happen.
I think you are on the right track that Physics is discovering lots of new possibilities and dimensions in the universe, so the possibility that anything seemingly "supernatural" could be explained by physical laws is not completely unfounded. I believe this has to be true and I believe that God must operate under the same laws of the universe that we operate under. This does not mean that we understand all of the laws of physics and we most certainly have a lot to learn.
I also believe the universe is more complicated than we can imagine and we likely will not be able to understand all of it in our mortal state. That doesn't mean we should stop learning, in fact quite contrary, we should strive every day to seek truth, whether physical or spiritual.

Whose to say it only happened that one time? Perhaps all the other times it has happened there was no one else around. Afterall, we only know about Jesus walking on the water, etc because there were others around who witnessed it (and for the record in Islam there is the belief that Mohammad ascended bodily into heaven, too). I've read some stories about Hindu and Buddhist teachers who "walked on water" and did other miraculous things. Again, these are reported because there were people who witnessed it and told others. However that doesn't mean these things don't happen at other times, it just means that we have no reports from others about such things happening (if we take the quantum physics approach anyways). :-)

definite, athesits consistently search for logical solutions. Being logical isn't a foul project. merely because many human beings believe some thing to be real, does no longer make it so. many human beings believed in Zeus thousands of years in the past. Does that make Zeus genuine? Or how about eating soda and pa rocks can make you explode, or that black cats are evil, or that the fashion 13 is unlucky, or that having sex for the first time received't get you pregnant, or that crop circles are made by otherworldly beings, ect. All of those are widely believed, yet additionally they are for sure no longer real. common sense = yummy goodness.

In my opinion (I'm Muslim) miracles given to prophets didn't work against laws of physics, not because we cannot explain how it happened in a scientific way means it's out of physics laws, can you explain for someone who lived 2000 years ago how a plane can fly or how we get to outer space, or how a telephone works, or how computers work?? these things may seem to them miraculous, I think it's the same thing for us now we cannot explain miracles simply because they're beyond our knowledge, and since we don't have yet all the knowledge of the universe we cannot say that what happened is impossible.
BTW Jesus(PBUH) was not a son of God and he had miracles like all prophets and messengers before him.

To understand how this was done in a logical way means you have to understand who Jesus was and how he came to be?
First there was an Almighty God.
The very first thing he ever did in his creative works was create a son? see Proverbs 8:22-31 and also Colossians 1:15-17, and Revelation 3:14.
Now all his heavenly creations as far as son's were angelic. They had the power to materialize or to assume human body's. Jesus started as a heavenly angel. he worked with and for his father for millions of years.
The first thing a person needs to do is gain biblical understanding and that requires looking,talking,listening. and pondering over God's letters to us. If you need to ask more specific questions please feel free to do so.

Actually, miracles happened throughout history and still happen even today. They occur according to the faith of the people.
It's not clear to me what you're after, but to me the most logical reasons behind Jesus' miracles require an understanding of the purpose of life.
Prior to birth we lived as spirit children of a Heavenly Father. He provided this earth and sent us to live under particular conditions so we could learn and grow to become more like Him. Part of this process required a Savior to provide us a perfect example and to complete what's called the Atonement.

When God does something it is always for a reason
Jesus walking on water. To show Peter He can be trusted as he asked him to get out of the boat, stand on the water and walk to him. Peter lasted a couple of steps as his trust began to wane. This certainly pertains to the human person to this day
With the feeding of the 5000 it shows the immense power the Lord has in taking care of his people there is also other theologies behind this

God would never risk performing miracles today because they'd be up on YouTube in less than 24 hrs, thus proving his existence, and subsequently ruining the concept of faith for billions of sheep. We must keep the sheep asleep.
