Tell him while he is talking to the doctor you will wear headphones with the music way up so you can't hear what he says.
Or most doctor's offices have a nurse on staff for seeing female patients when they are doing genital exams. The nurses also draw blood. Maybe there is a neutral third party that can stay in the room instead of you. Call ahead though, sometimes the nurse is only available certain times.

It seems pretty dificult for both of you, but try to be the adult there, and don't show him that you are as afraid as he is with this.
Try to stay calm, and show him that you are calmed, and that you realize how it seems so dificult for him, you can even talk to him about some personal experience, like the day you got your period, and how you were afraid to tell your mother; or maybe about your first ginecologyst visits.
Let him know that you will be there only as a support, tell him that you will take some magazine or book with you, so while he is being examinated, you will be reading, and maybe you will turn to someplace else, you have to promise that, and do it.
Then you ask him about how he feels, talk to him about how important is this for him, and that you both have to do what it takes for his own help.
Don't scare him, but you can tell him that it can be something that need treatment, and as sooner you found out what is it, it will for sure be easier to deal with.
Finally tell him, and mean it, that you won't do anything that he cannot handdle, so you can give him some options like finding another doctor, asking for some male nurse to be there instead of you or maybe you can ask his grandfather to go with him, or some mail teacher he trust.
Look for options with the doctor, before you talk to your son, and good luck with all of this, hope the best for both.

It's going to be embarrasing. I still hate going to the gynocologist and I am in my 30's. It's just uncomfortable. Just make sure he understands that, it's what doctors are there for and he isn't the only one who has ever had to get undressed at the dr's office. He will not have to "strip" right there in front of her and he will have a gown to put over and he won't physically see her do anything. It's the fear of unknown! Take care little guy, and you will be just fine! When your older, you should appreciate being a man instead of a woman in this instance...

I'm not a mom. I hope my answer helps. For a young teen who is just getting to know his body, it would make him loads happier, less embarrassed, and less stressed out if you could find him a male doctor. I have nothing against any woman doctor but some things are just dealt with better by seeing the proper gendered one until he is older and more mature and better able to decide for himself whether he can contain his embarrassment and or anxiety, and is comfortable in seeing a woman doctor.

Explain the situation to your doctor, I'm sure she can recommend a male doctor that he can see. This is not uncommon for a young man to change doctors as they approach puberty. So, I am sure that the doctor you have will understand and be willing to help. A simple telephone call should be all it takes to arrange an appointment.

Just tell him it will be okay. Of course it will, you know how many patients this doctors sees in a day? Plus your his mother you would never to anything to hurt him. Everything is going to be fine! There's probably a million people out there who have this problem.

why does he have a female doctor if he is uncomfortable with her?
you probably do not have to be in the room- i've never heard of any legalities involving such. but again, he needs a male doctor. also, maybe you could have his father or grandfather go with him? just a suggestion-

That sounds tragic for an 11 year old boy. Is it possible at all to switch him to a male doctor? That sounds absolutely horrifying.

Take him to the doctor... it's probably nothing but it could be something. A boy at my son's school had a simular problem and it was testicular cancer.
