Two times my questions were removed because I offended a
certain atheist. Why does matter if in their eyes there is no God?
I find this very "befuddling" since my question was directed to
Christians and no one else.

I know because of the content of their answer. And like I said...the question was directed to Christians. I guess there really is no freedom of speech.

Well, I'd need to see the questions to make sure they aren't one of those "If we all pray for atheists to die in a flaming..." type things, but as long as it is an honest question about prayer:
I don't like when atheists comment offensively on questions asking honest questions about prayer. This whole forum is designed to get answers to your questions, not to put people down or persecute their beliefs. Some people see that you believe in prayer based on your question and have a need to tell you that you are wrong to believe in it. But your question has nothing to do with whether or not to believe in prayer, so it makes no sense for them to respond in that way.
Also, it's not like they are giving you any new knowledge, I'm sure you realize there are people who don't believe in prayer and them making fun of you for it or disagreeing about its existence is really a waste of time.
And it makes no sense to flag a question about prayer in the R&S section. You are in the right area to be posting questions, I don't believe they should be deleted if they are honest questions. I disagree with many of the people above me.
Anf finally (sorry for the long answer), I think if you posted an honest question about prayer it's pretty logical to assume a Christian wouldn't flag it. You can't know for sure it was an atheist, so it might be presumptious to say it was, but I can definitely see how the odds are greatly in favor of what you think.
EDIT: But if you are asking questions like "Why is freedom of speech for only the people of no faith? I see a double double standard!" then I can see how you might get flagged. Try posting your questions in less absolutes. The question isn't offensive to me, mainly because I would just write the person off as dumb who is posting it, but I can see how it might be flagged since it is saying a lot more than it is asking.

Becuase their offended by God and by the word of God. Some people, I have found, come in here simply to cause a problem. Sometimes we have to look over people and situations. The Bible says to pray for those that despitefully use you. We just have to keep praying for them.

Plus, a prayer isn't a "question" is it. Post somewhere else with like minded people if you are going to bend the rules to suit yourself and then get huffy when Yahoo slaps your hand.
