While I agree that the Circle Line cruises are very popular, I would also recommend considering 'Shearwater Sailing' - it's a sailboat that goes out onto the Hudson - you will see Hoboken, NYC skyline and Statue of Liberty but you also get the wonderful experience of being on a sailboat instead of just on a boring ferryboat. I've done it several times and it's always lovely. You can also bring a bottle of wine and a nice lunch w/ you or buy beers on the boat.

Circle Line at pier 83 around west 42nd Street. It's about a two mile tour that will take you around Manhattan.
