The entry of Jordan into the war was also intially not expected- Hussein had actually been getting a lot less hostile towards Israel and they thought he was more likely to become a neutral partner. Jordan signing the defence pact with Egypt/Syria/Iran/Lebanon two days before the war started was probably one of the precipitating factors, making Israel certain that its neighbors were going to be attacking in the very near future.
In the end, the element of the surprise proved overwhelming (at least for the Egyptians and Syrians- the Jordanians were ready for the war- after all they attacked Israel two days into it and weren't taken by surprise like their allies). Wiping out the Egyptian and Syrian air forces on the ground gave Israel an immense advantage in terms of air superiority, better training and moral took care of the rest.
(The better equipment one is debateable. Israel had mostly French bought equipment and a bit of Canadian equipment- in those days the USA had an arms embargo against Israel, the Arabs were equipped with the latest soviet weaponry and had soviet "advisors" training and directing their forces.)

In 1967 Israel had no nuclear weapons. They would not have a weapon and delivery system for another seven to ten years. There was no US intervention and very little help from the US except for some intelligence. The US sixth fleet was sent to monitor the situation.
There were no satellites in 1967 and that type of intelligence gathering was done by spyplanes like the U2. There were none in the region at the time.
The Arab and Persian armies had vastly superior weapons compared to Israel which were generally more modern than Israels weapons. While the Arabs and Persians depended on their weapons and numerical superiority to instill fear, Israel attacked with a ferocity that gave them almost immediate air supremacy and their armor, although inferior to their enemies, Israel used superior tactics and will to defeat the largest assembly of armor and artillery ever assembled against an enemy. No army has ever moved faster, captured so much territory in such a short period of time as the Israelis did to defeat a vastly superior and better armed enemy.

Actually, Israel attacked Egypt first in the six day war, and it was only against 3 countries. Check your history.
It destroyed Egypt's air force on the ground, then quickly overcame the less well-armed and less numerous ground forces near the border. Without an air force, the Egyption cities of Port Said and Ismailya were pretty defenceless against an air attack.
Egypt, Syria and Jordan had mutual defence treaties, so Jordan (apparently) fired some shots at Israel. However, when Israel turned on Jordan, the Jordanian army only fought over Jerusalem, every other town in the West Bank fell without a shot being fired.
At least 3 villages in the West Bank were razed and the people expelled, as well as over 100 in the Golan Heights. Over 300,000 people in total were exiled from the West Bank and Golan Heights and never allowed to return home as the Israelis wanted to expand their borders (this is known as ethnic cleansing).

Israel had nuclear weapons, and threatened to use them if the Arab Armies didn't pull back, The Iraqi, Egyptian and Jordanian squadrons reached the heart of Israel but suprisingly pulled back, can you guess why?
Besides, the Egyptian air force was wiped out the night earlier in a surprise attack.
