The speakers tend to rattle at minimal base levels, and clarity at higher freeway speed is a major problem. It also came with a single cd player and inferior am/fm radio.

I would suggest a basic system consisting of a new head unit, front door speakers, a 4-channel amplifier, and a single 10" subwoofer in a small, sealed box.

You don't have to spend much on the CD player but it would be helpful if it includes separate pre-amp outputs for front, rear and subwoofer. Your front speakers are 6 1/2" and you'll find plenty of options to choose from; I'd look for a 2-way co-axial type from a good brand. You can use two channels of the 4-channel amp to run the front speakers, and bridge the other two into a single channel for the subwoofer. A single 10" sub will give you a nice low end inside the truck, which is all that matters; you can go with a bargain subwoofer and get very good results if you match it with the right box size. The addition of a subwoofer will allow you to remove the bass from the front and rear speakers, which will take care of the distortion; and upgrading the front speakers will improve the clarity dramatically.
