Assuming of course you are asking the difference between the Ford SVT (Special Vehicle Teams) Mustang Cobra and the SVT Shelby GT 500. (Which Despite the Cobra markings everywhere is not actually called a cobra.) Than this is your answer.

Ford SVT Cobra Mustang

The Ford SVT Mustang Cobra is a sports car built by Ford since 1993. It is generally the highest performance version of the Mustang built by Ford, sitting in the model range above the Mustang GT model. On rare occasion, Ford produces a higher-performance Cobra R variant. This of Course was only for the 93-04. There is currently no Cobra Mustang on the current generation Mustang Body.

Ford SVT Shelby GT 500

Shelby and Ford returned with a Shelby-branded Mustang, the Shelby GT500 for 2007. Introduced at the 2005 New York International Auto Show, the GT500 uses a 5.4L Modular supercharged V8. Features include the Tremec TR-6060 6-speed manual transmission, suspension tuning, a body kit, and 18 inch wheels. A collaboration of Ford's Special Vehicle Team (SVT) and Carroll Shelby, the GT500 will be produced in limited quantity for three years (approximately 10,000 units/year) on the line at Ford's Flat Rock, Michigan (AutoAlliance) assembly facility.

AC Cobra

The AC Cobra was a British sports car built in the 1960s. It was not the first car to combine a lightweight European chassis and aluminium body with a big American V8 engine, but it is possibly the most famous. The later, larger-engined cars are still among the highest-performing road vehicles ever sold.

Shelby helped Design this Car, And It featured Ford Engines, however it was not a Ford nor a Mustang. Hoped I helped.

Back in the early 60's Ford came out with the AC Cobra. A small car with a huge Ford power plant jammed into it.

It was an awkward car but fairly fast.

Carrol Shelby took 'stock' cobras and made them bigger and faster.

Later on he created the Shelby mustangs .. the 350 and the 500...

For the most recent Shelby products, yes, there is a difference.

1. Ford Shelby GT500: supercharged 5.4L V8 with 500hp, exhaust, wheels & tires, hood scoop etc.
2. Ford Shelby GT: re-tuned to 330hp, lowered, exhaust and intake.

Cobras are stock, Shelbys are modified. The old policy was that Shelby vehicals had their engine/transmission warrenties voided under the modification rule of the warrenties. That policy could have changed.
