It is my understanding that Peter, the "First Pope" of the Church, established the Church in ROME, not in Jerusalem. Thus Rome is the original "seat" of the Papacy, and this is why the Papacy returned to Rome after its sojourn in France.
This is just what I've read. Also, according to Christian belief, Jesus is NOT buried anywhere, as he rose from the dead, and later ascended, body and soul, to Heaven...but I understand your point, as Jerusalem is where he was originally buried.

Both Peter and Paul went to Rome, the capital city of the known world in the first century, and were martyred there.
This soon became the headquarters for the Catholic Church.

I'm not sure that the Islamic rulers of Jerusalem would have welcomed the Papacy. Or that the Pope would have been comfortable there.

Remember RCC has pagan origins (Roman Empire) that is why they feel comfortable where they are.
