when your muscles hurt they are telling you to relax. pain is always a message that something is wrong. Definitely rest your muscles for a few days. They need to recover from being overused. When you feel better you can exercise again. I would recommend swimming because it does not cause any hard jolts to the joints. Running causes more joint pain than most exercises.

Light exercise can be good, since it increases blood flow, aiding healing from overuse. It depends on how sore you are. Very sore ? A rest day, or just walking or a light exercycle workout is good.
A lot of athletes train with alternate hard and easy days. Some even use just two very hards workouts a week, and a moderate and a couple light workouts mixed in. Adequate recovery is important to improvement.
They are sore because you already strengthened them.

What you are most likely suffering from is called DOMS (delayed onset muscle soreness). Basically its micro-tears in your muscle fibers. Your muscles need some time to repair those tears, basically a day or 2. You can speed the recovery by doing some gentle stretching to the affected muscles, drink a lot of water, and some light massage to the muscles can help.

as a long tiime runner and a long distance runner i would advice resting,, soreness is your bodies way of saying its time to rest.. take a day off from running and do a light stretch and maybe indulge in a hot bath to soothe them...
