Ford Racing doesn't have a complete kit for the 96 Cobra. They do have a base kit for the 96-98 GT, but not for the Cobra. On top of this, the base kit will require all the tuning accessories in order for it to work on the GT.
Now Ford Racing uses many manufactures for their supercharger kits. They use Powerdyne for their 1986-1993 Mustang Kits, Whipple for the 2005-2007 Mustang's, 2003-2004 Ford Cobra, 2004-2007 F-150 trucks, and Eaton for the 1996-1996 Mustang GT.
If you are looking for a solid kit for your application I would go with a Paxton or a Vortech. These have proven to be more reliable than the other brands and they produce a lot of HP and Torque. They also are complete systems so all the fuel and programming will be included.
On top of all this the Roush kit is for the 2001-2004 GT and is priced way to high. Since you have a Cobra you basically are limited to only a few. I like the Paxton Novi 2000 or the Vortech S-Trim with aftercooler or without, they all work great.

i dont want to start a debate on your page but deffinately dont get a M3 unless you want to spend more money to go slower. Stock 2004 cobra 1/4 mile 12.9. stock 2004-2007 m3 1/4 mile 13.3. cost of 04 cobra $25,000-$30,000. cost of 04 m3 $35,000-$45,000. cost of seeing an overpriced import in your rearview= priceless:) Source for 1/4 mile times= bmw home page and ford motor company home page also motor trend agrees with these times.
To finally answer your question, I do not believe ford racing does not make any superchargers specifically for the 96 cobra, I also have never seen them. On the bright side of things though, there is a huge amout of superchargers that you can get for a realitively low price for your car. The older model cobra's have the advantage of having there superchargers cost a bit less then the newer models. Kenne bell and whipple make great twin screw superchargers but I know a lot of people at the track have had great sucess with a roots type vortech or paxton with the older stangs. They are very simple to put on and not only make great rwhp but also make great rwtq. I live in Az and there is a guy down here who owns a 98gt mustang and put a votech supercharger on it and is running in the high 10's in the 1/4. Hes got a couple of other mods but the vortech is the only substantial one. I own a 04 cobra so its good to hear from someone in the svt family. Good luck! Let me know what you go with.
