They are saying that they are going to abide by what is stated or the provisions of two things: The Project Document and the Financial Regulations and Rules of UNDP.

They are only going to abide by the code or rules in The Project Document & The Financial Regulations and Rules of UNDP when the Letter of Agreement fails to bring this up.

If the Letter of Agreement doesn't say it, we go to Project D... and Financial Reg.....

In this context, "provisions" are any provisos allowed or required by the indicated clauses in the agreement the sentence comes from.

In other words, it means that whatever was described in "Financial Regulations and Rules of UNDP" and in the "Project Document" also apply, as well as those terms set in the document the sentence appears in.
