In a corporation, which department handles corporate merchandise sponsorships? Is it the marketing department? PR?

It depends on who has the budget for this.
The role of merchandise sponsorship is to place corporate logo and in that matter any other forms of recognizable symbols on merchandise. It is more of a technical job to look for the right items, magazines, badges, websites (just to to name a few) and to whom they will be distributed.
Marketing department has a role to increase the brand awareness and PR department has the role to keep favorable corporate image. Sponsorship is supposed to achieve both goals.
If it was in my corporation i would rather take the money from the budget allocated to the PR guys ;)

If you are looking for who to contact at an organization to obtain free corporate merchandise, for a fundraiser, for example, then you may want to check if the organization has a department or policy in charge of "corporate social responsibility" as that would be the department in charge of 'giving back' to the community, and the procedures on who they sponsor and how to request sponsorship should be clearly indicated.
